I ran into a problem ripping some old DVDs (from a PBS TV series, The Power of Myth) using MakeMKV, which turned out to be related to CCExtractor. Once I gave up on trying to extract subtitles, the problem I was having went away. HandBrake was also able to rip these discs, subtitles included.
Here's the MakeMKV debug log, which includes error messages from CCExtractor:
Other than sending an ISO image of one of the two DVDs, if you can think of a way I can extracts just the subtitles for you, in a form that would reveal the bug, please let me know.

0.88 is quite ancient. Is possible for you to try out a more recent version of CCExtractor (standalone) without making use of the MakeMKV program (which seems to have included our software as dependency)?
