Rename deprecated functions

all functions that are now deprecated due to recent changes on master (e.g. setTetCount > setTetSpecCount) need to be updated for API_1 scripts. Ideally this should go hand in hand with STEPS 5 release, though for sure it needs to be before STEPS 6 release (because the deprecated functions will be removed then).
