Config persistence after reinit or update

During previous deployments, updates to the repo overwrote custom configurations, causing frustration in testnets. 
Config persistence and flexible key management would improve stability and usability.

Suggestions:
Support .env files or docker-compose.override.yml for custom configs or any other idea would be great.
