I used vclean and it removed all my movies and series from the library. My video urls are saved in strm file.

This command worked ok in the past, the only thing that I changed was, I switched to python3 from python2.

This is expected behavior: from readme [aclean, vclean] Clean audio/video library .
The same behavior is when you use Clean Video Library directly in Kodi application.
