I mentioned this almost 5 years ago in a separate issue, and it hasn't changed, so I'm creating an issue specifically for this problem as it's extremely annoying and wastes significant time. I just did the exact same thing I did back then, and once again this wasted easily several minutes waiting for it to rescan the folders.
Refresh should be renamed to Rescan, or at least add a warning before commencing. I just hit it thinking it would update the view, since it wasn't updating properly after deleting files (a whole other issue), and am now waiting another probably 20-30 minutes for it to rescan the compared directories. In addition, there should be a command to actually refresh vs rescan, as well as the ability to change the keyboard shortcuts, which would not only allow assigning F5 to a true refresh function but to unassign it if desired to prevent making this mistake. There should also be an option to automatically refresh (i.e. not rescan) after changes are made.
