I installed Seafile 2 ways, one through fresh Yunohost and another fresh Debian 10.
The upload speed of files through Yunohost Seafile was 1/10th of what it was on Debian 10 Seafile. This is on the exact same remote machine, it has to have to do something with configuration.
Maybe it could be linked to the reverse proxy. Did you use the nginx on the manual install ? And did you compare the nginx config between yunohost and your manual install ?

To install Seafile on Debian 10 I used the installation script here: https://github.com/haiwen/seafile-server-installer
