I was using MS2Rescore and used the option to automatically generate a txt-file which fits for FlashLFQ.
When I checked the file, I realized that the FlashLFQ-file only has around 9'800 rows and the ms2rescore.psms-file 436'000 rows.
When I checked the mokapot.peptide.txt file and filtered for q-values <= 0.01, I more or less got the 9'800 rows as the FlashLFQ-file.
I checked your documentation but there was no explanation for the FlashLFQ-file.
Can someone help me with understand what is happening there? Or send me the link where I find the information?
