Workflow nodes appear in red after import; unable to execute

Thank you for sharing this project! I ran into an issue while trying to use it and would appreciate your help.

I followed the README and installed all the required software. However, after importing the workflow in knime, all the nodes appear in red and the workflow cannot be executed.

Could you please advise on what might be causing this and how to resolve it?

If there are logs or settings I should check, I’m happy to provide more details.

Thanks for trying out the workflow.

This usually happens when the required KNIME extensions are not installed yet. Even if KNIME itself is installed correctly, missing extensions will cause all nodes to appear in red.

Please try the following steps:

Exclude (remove) the workflow from your workspace

Import the workflow again

When you open the workflow for the first time after re-importing it, KNIME should automatically prompt you to install the required extensions. Please accept and install them.

After the installation finishes, restart KNIME if prompted.

Once all required extensions are installed, the nodes should turn green/yellow and the workflow should execute normally.

If the issue persists, feel free to share:

Your KNIME version

Your operating system

Any error messages from the KNIME console or log view

Thank you for your quick reply! (I didn't have my GitHub linked to my email, so I only saw your update yesterday 😊)

I've reinstalled the workflow, but I'm still encountering an issue. Here's the node error from KNIME:
Execute failed: Connection to given URL: "knime://knime.workflow/../data/NIH-FULL.pem" could not be achieved.
D:\KNIME\KNIME\data\NIH-FULL.pem (The system cannot find the specified file.)

I found out that removed the relvent module can make the workflow work well.

Besides, may I ask if, when using the local LLM (llama3.1), we follow the same procedures as in the KNIME workflow, only with PDF parsing and prompting before the LLM for analysis? But I did not see the llama in the model selection.
