The clone() method inherited from Object by AlignedSequenceRepresentation is a 
shallow-copy method; in particular operations on alignments (remove taxa; 
translate; prune etc) which are not reversible affect all clone()d instances.

Fix suggested: Implement full deep-copy clone() method  as deepClone()
