I can not get same results as tutorial when I followed instruction of Pharmmaker on ProDy website

Hi, I intended to use Pharmmaker to establish pharmacophore models for my target based on the result of DruGUI as tutorials on ProDy website. I followed the instructions of Pharmmaker tutorial with protein files downloaded from tutorial site, but I can not get the same results as the tutorial from the first step which included difference in many generated files. Indeed, I write this issue to ask for help with my problems and my computer was installed with VMD 1.9.4a57. I am looking forward to your responses, thank you in advance.
