Ponies of the Rim comes with many features, which may cause incompatibility with other mods. The list of all known issues is described below.

| XML Extensions | Humans and other races will generete with pony ears and tails. |
| Character Editor | Tails and cutiemarks cannot be customizeble by the BodyAddons menu. |
| Gene Tools | Breaks apparel in a way, which disallows ponies to wear human clothes. |
| Auto Translation | Breaks pawn generation, resulting in missing body addons or colors. |
