General updates

• added optical depth and Faraday depth diagnostic
• added depth plotting function to rapplot.py
• added timeseries.py, python script that combines spectral files into a timeseries file, only works for full stokes.

BHAC only updates

• added BPOL as a user flag in model_definitions.h for BHAC data, its either set to be PLUS or MINUS, this sets the polarity of the B field in the GRMHD simulations
• added flag to setup.sh to set the sign of polarity this is done with -b or --bflip which either give “plus” or “minus” as an arugment
• changed LFAC and XI, not a global definition anymore but now always the last two of the data array coming out of the BHAC data, so nwini-2, and nwini-1
