Predicting Barrett's segment length from Cytosponge-TFF3 intestinal metaplasia tile count

This repository contains the code to reproduce the results of the manuscript "Quantification of TFF3 expression from a non-endoscopic device predicts clinically relevant Barrett's oesophagus by machine learning" by Berman et al.

Reproducing results

Clone this repository repository:

git clone https://github.com/markowetzlab/barretts-segment-length-predictor

Next, run the Jupyter R notebook barretts_segment_length_predictor.ipynb, the Jupyter Python notebook create_figure_2.ipynb, and the R script gland_count_analysis.R to reproduce all the results of the paper.
