🧬 Janghyun's Bioinformatics Portfolio

Welcome to my GitHub portfolio! This repository showcases a variety of approaches to sequencing technology, focusing on the data processing and analysis of different samples. The purpose here is to display the range of techniques and coding strategies I have employed in my research.

About Me

I am a biologist with a Ph.D. in molecular biology, leveraging computational tools to explore complex biological problems. My work spans across genomic/transcriptomic data analysis, molecular biology, and epigenetics.

Featured Projects

Project 1: Gene Expression and Chromatin Dynamics During Oxidative Stress

  • Description: Explored the effects of oxidative stress in human keratinocyte cell lines, identifying crucial changes in gene expression and chromatin dynamics.
  • Techniques Used: RNA-seq, ChIP-seq
  • Publication: Choi J & Lee H. Free Radic. Biol. Med. 217 (2024): 48-59. Pubmed
  • Dataset: GEO SuperSeries GSE250128

Project 2: Chromatin Landscape Regulating Stemness in MSCs

  • Description: Examined gene expression and chromatin alterations in mesenchymal stem cells under differentiation stimuli.
  • Techniques Used: RNA-seq, ChIP-seq
  • Publications:
    • Choi J & Lee H. J. Biol. Chem. 299.10 (2023). Pubmed
    • Choi J & Lee H. Sci. Rep. 10.1 (2020): 3050. Pubmed
  • Datasets: GEO SuperSeries GSE227538, GSE131369

Project 3: Transcriptome Analysis in Zebrafish Brains

  • Description: Compared brain transcriptomes from young and middle-aged zebrafish to identify aging-related gene expression changes.
  • Techniques Used: RNA-seq
  • Status: Findings are being prepared for submission. Dataset to be released upon publication.

Project 4: Gene Expression and Histone Dynamics in Plants

  • Description: Studied gene expression and histone acetylation in plants under short-day treatment to reveal epigenetic mechanisms triggering flowering.
  • Techniques Used: RNA-seq, ChIP-seq
  • Status: Findings are being prepared for submission. Dataset to be released upon publication.
