Calculate Kullback–Leibler divergence for Molecular Dynamics Simulations for any two pertubed simulations with the relevant k shortest paths and communities detection analysis.
- Identify the several shortest paths that can propagate the local distribution differences into global distribution changes in two simulations.
- Identify several communities that inside the communities are less effected by external perturbations, and inter-communities are strongly effected by the external perturbations.
Need 3 arguments ./cmd_main.py psf_file dcd1_file dcd2_file.
Implemented yen k shortests path algorithm and Kernighan–Lin algorithm, Girvan–Newman algorithm and a hybrid algorithm to identify communities.
