Bulk reformat for ruff 2025 style

Since 0.9.0 [1], ruff follows their new 2025 style. We had no version
specifier in our requirements.txt, thus CI is installing latest ruff and
would fail without some reformatting.

This commit moves forward:
- requires ruff >= 0.9
- adapts our code to 2025 style
- introduces few deliberate exceptions
